The roofer says the decking is sound, but the house is old. How would I know?

Ask for photographs of the deck taken during tear-off, plane by plane, before the underlayment goes down. On plank decking the things worth seeing are gap width, split boards along the nailing line, and dark staining around penetrations. If nobody photographed the deck while it was open, nobody can answer the question afterwards.

The house is in one of the older neighbourhoods. Could a Certificate of Appropriateness apply to a reroof?

It can, and it runs separately from the building permit. Fort Worth notes that historic exterior changes may require a Certificate of Appropriateness, which matters most where the covering type, profile or colour is changing rather than being replaced like for like. Confirm with the city whether the property carries that designation before anything is ordered.
